Navigating the output¶

When a query is executed from the Query Editor or by running a report builder, or when a file is opened from the File Explorer, the output is displayed in a grid which consists of the following panels:

  3. Filter panel

Each panel contains a toolbar that provides access to actions that can be performed on the output.

Table panel¶

Query results or file contents are displayed in the Table panel. The toolbar along the top of the panel provides access to a number of tasks that can be performed on the data (see also Query output). These are numbered in the following image and described in detail below.

Save table to a file

Save the table in .gor or .gorz format locally or to the user_data folder in the File Explorer.

Save table to a file together with an info file

Save the table in .gor or .gorz format locally or to the user_data folder along with a file that contains additional information, which can be entered into a pop-up dialog.

Copy all selected cells with header

Copy and paste selected cells into a text editor, including column headers.

Search table and select rows where found

Open the Search dialog and enter search terms and parameters to find and select rows.

Reset table sort

Reset table sorting to the original view.

Show tracks in Genome Browser for selected rows

Open to select a track template file to show the tracks in the Genome Browser for the selected rows.

Open chart

Open a chart from your local computer.

Open in Excel

Open the table in a Microsoft Excel spreadsheet.

Open track in Genome Browser

Open the Track Preferences dialog and select Color, Value (column source), and painter (track format) to view a selected column as a separate track in the Genome Browser.

Synchronize BAM file in Genome Browser

Synchronize (right-click for details)

Open a selected row in the Genome Browser, synchronized to the selected variant. For more options, right-click the icon and select from the following:
  • Synchronize base pair - Center the Genome Browser view on the base pair location of the selected variant

  • Synchronize gene - Center the Genome Browser view on the gene that contains the selected variant

  • Synchronize range - Center the Genome Browser view on a selected genomic range

Aggregate column values

Summarize the distribution of data in each column.

Add calculated column

Open the Calculated Column dialog and add a new column by entering calculations to manipulate the data in existing columns.

Show all columns

Show all columns regardless of selections made in the Columns panel (see also :ref:``

Switch to record view

Toggle between the table view (default) and the record view.

Expand selected groups

Edit table data

Open a text box to edit the contents of a selected cell.

Edit report form

Edit the input form for the report builder that generated the output table. You can use this to update the report output or to create a new report (Note: This option is not available in the output table of the Query Editor).

Save predefined report to file

Save the report builder output and reopen the analysis with saved parameters. This is useful for sharing results or to access results again at a later time (Note: This option is not available in the output table of the Query Editor).

Open the Sequence Miner user manual.

If the value in a given cell is too long to display entirely, you can view the cell contents by selecting the cell and pressing the space bar on your keyboard to open the View Cell Data dialog.

Column filter panel¶

The Column filter panel on the right-hand side of the table enables column navigation and filtering, and includes a number of actions that can accessed from the toolbar directly above it.

Filtering columns¶

The Column filter panel lists the columns in the output table by column header group.

To show the columns in a selected group, click on the group name in the panel.

To locate a column in the table, click the column name in the panel. The selected column is highlighted in blue in the table.

Filter columns in the table by selecting or deselecting the checkboxes next to the column names.

Toolbar actions¶

The toolbar above the Column filter panel provides access to a number of tasks that can be performed on the table columns. These are numbered in the image below and described in the table that follows.

Enable column tooltips

Toggle to enable or disable tooltips when hovering the cursor over a selected column.

Hide filter panel

Toggle to show or hide the Column filter panel.

Deselect all columns

Toggle to deselect or select all columns in the table.

Copy column/filter state

Copy the current filter settings to the clipboard.

Paste state as perspective

Paste the copied filter settings as a new perspective (set of predefined filter conditions). Perspectives are grouped at the bottom of the column filter panel.

Show Venn filter

Display the data in an interactive Venn diagram.

Show color filter

Expand/collapse all groups

Toggle to expand or collapse all of the column header groups to show or hide the column names in each group.

Filter panel¶

The Filter panel is located below the table panel. The toolbar at the top of the panel provides access to a number of filtering tasks. These are numbered in the image below and described in the table that follows.

Toggle filter

Toggle to activate or deactivate the filter(s) displayed in the filter panel.

Apply filter

Apply the current filter settings.

Copy filter

Copy the current filter settings to the clipboard.

Load previous/next filter

Load previously applied filters.

Select position to filter by from Genome Browser

Load genomic location information from the Genome Browser into the filter panel.
